How to run technical self-study so that it works: study blocks with a pre-committed check, recall over recognition, spacing and interleaving as procedures, a lab notebook your future self can use, and calibration as the metric that matters.

Most learners in this field study alone for most of the time. The Facilitator Guide states the constraint that makes that hard here: the gap between what a learner can be told and what they can do is unusually wide, because the core skills are perceptual and judgemental rather than procedural. You cannot read your way to being able to call a merge error. Everything on this page is designed around that.
This page is deliberately the most mechanical of the four. Each section gives a procedure and a way to tell whether it worked.
1. The study block: plan it, run it, score it
An unplanned study session has no way to fail, which is why it always feels like a success. Give it one.
A block has three parts, written down before you start.
Target: By the end of this 50 minutes I will be able to [verb + object]. Artifact: The evidence will be [a thing that exists afterwards]. Check: I will know it worked if [an observable I can run in five minutes].
A real one:
Target: By the end of this 50 minutes I will be able to state, without notes, which segmentation error types get worse when z-resolution is coarser, and why. Artifact: A blank-page list of error types with a one-line mechanism each. Check: I can answer Unit 08’s split/merge asymmetry question cold, in writing, before opening the answer.
Why “verb + object”. “Learn about proofreading” cannot be checked; “rank three error types by cost for a stated endpoint” can. If you cannot write the verb, you are not ready to study yet — you are ready to skim for ten minutes to find out what the verbs are, which is a different and shorter block.
Why the check must be written before. Otherwise you will define success after the fact, and you will define it as “I read the section,” which you did. Pre-committing the check is the same discipline as Unit 08’s stopping rule: stated in advance, measurable, and checkable by someone other than you.
Scoring, which takes two minutes and is the part people skip. At the end, write one line in your log:

A failed check is the most valuable line in the log, because it names tomorrow’s target for free. A log of unbroken successes means your checks are too easy, not that you are learning fast.
2. Recognition is not recall, and re-reading exploits the difference
Re-reading a passage makes it fluent. Your brain reads fluency as knowledge. It is not: fluency means you can recognise the material when it is in front of you, and recognition is a much lower bar than producing it when it is not.
This is why re-reading and highlighting feel so productive. They generate the sensation of understanding and, in the case of highlighting, an artifact that looks like work. Neither generates retrieval.
The drill, which takes three minutes and replaces the second read.
- Finish a section. Close it. Genuinely close it.
- Blank page, three minutes, timer on. Write everything you can produce about that section: claims, mechanisms, the table’s columns, the worked example’s numbers.
- Reopen. Mark, in a different colour, everything you missed or got wrong.
- The marked items are your study list. Nothing else from that section is.
Do this once and you will find the gap between what you thought you had and what you could produce is large. That gap is the entire argument for the method. The dump is uncomfortable in a way re-reading is not, and that discomfort is the mechanism working, not a sign you chose the wrong section.
The rule that follows: a second read is only justified against a marked list. Reading the whole section again re-polishes the parts you already had and gives the parts you missed exactly the same treatment that failed the first time.
3. Using this site’s self-checks properly
Every technical unit here carries Check yourself blocks that hide their answers, and Start Here states the rule explicitly: attempt before revealing, because opening the answer first turns a retrieval exercise into re-reading, which feels productive and is not.
Three upgrades to that rule, in increasing value.
Write the answer, do not think it. An unwritten answer is silently editable the instant you see the real one — “that’s what I meant” is not falsifiable. A written one is a fixed record you can grade. Two or three sentences is enough.
Tier your confidence before you reveal. Mark each attempt high, medium, or uncertain before opening. This costs one word and converts every self-check from a right/wrong data point into a calibration data point, which is worth more (§8).
Log it in three columns. Item, tier, correct. Fifty rows across a couple of units is enough to see your own pattern, and your pattern is more actionable than your score.
When you get it wrong, do not just read the answer. Write the one sentence naming which cue or assumption misled you. Unit 06’s calibration lab makes this its fourth step for a reason: most people find a single cue dominates their errors, and a rule targeting that one cue fixes more than a general resolution to be careful. “When calibre is the only available cue, mark uncertain” is a usable rule; “be more careful with calibre” is not.
4. Understood, or only followed?
You can follow an argument line by line, agree at every step, and retain nothing usable. Following is a property of the text. Understanding is a property of you, and these four tests separate them. They are ordered by strength: passing test 1 alone means you have a summary, not a model.
Test 1 — Explain it to a named person. Out loud, no notes, to a specific audience: “explain the split/merge asymmetry to a first-year who knows no biology.” Naming the audience matters, because vagueness hides in an unspecified listener.
Test 2 — Predict a perturbation. State what changes if one input changes, and why. “If section thickness doubled, which error types get worse, which stay flat, and which metric would move first?” This is the test that catches following-without-understanding, because a summary contains no mechanism and a perturbation question requires one.
Test 3 — Generate the plausible error. Say what the common mistake is and why it is tempting. If you cannot state the attractive wrong answer, you have not mapped the space; you have memorised one path through it.
Test 4 — Transfer. Apply it to a case the source did not cover. Take Unit 08’s triage logic and rank corrections for an endpoint the unit never mentions.
Amir, specifically. The industry-incomer persona fails test 2 while passing test 1 comfortably, because dense neuroscience prose parses fine and parsing feels like comprehension. Two moves. First, run test 2 on everything — it is the cheapest detector you have. Second, separate vocabulary from concept before you conclude the material is hard: build the term list first from the Connectomics Dictionary, because, as the Facilitator Guide puts it, much of the apparent difficulty is vocabulary and it is fixable in a week. Unfamiliar words masquerade as conceptual difficulty and cost people months of unnecessary discouragement.
5. Spacing and interleaving, as procedures
The literature version of these ideas is not actionable. Here are the procedures.
Spacing: the dated question queue
At the end of every block, write two questions on what you just did into one plain text file, each with three dates attached: tomorrow, in a week, in a month.

At the start of each block, spend five minutes answering whatever is due — from memory, in writing, before checking. Right answers advance to the next date. Wrong ones reset to tomorrow.
The mechanism is not the file format; index cards or a spaced-repetition app work identically. The mechanism is that retrieval happens on a date rather than when you feel like reviewing, because when you feel like reviewing is precisely when the material is still fluent and retrieval is easy and worthless.
Interleaving: shuffle the practice set
Doing twenty axon/dendrite calls, then twenty glia calls, then twenty synapse calls produces high in-session accuracy and poor retention and transfer. The high in-session accuracy is exactly what makes it seductive: within a block you know what kind of problem is coming, so you never practise the hardest step, which is deciding what kind of problem you are looking at.
Concretely, for this site’s material: on your second pass through Units 05–07, do not work a unit at a time. Build one mixed set — a few ultrastructure calls, a few axon/dendrite calls, a few glia calls, plus, as Unit 06’s lab requires, at least a couple of items that are actually merge errors rather than any biological category — and shuffle it. Your accuracy will drop. That drop is the measurement you were missing.
The one caveat. Interleave after you can do each thing at all. Interleaving during first acquisition is not desirable difficulty, it is just confusion. Block during learning; interleave during consolidation.
6. A lab notebook your future self can use
The common failure is not that people fail to keep notebooks. It is that they record what happened and not what they expected, which makes the notebook a diary rather than an instrument.
Five lines per entry.
DATE + QUESTION What am I trying to find out today, in one sentence?
EXPECTED What do I think will happen, before I run it, and how sure am I?
DID Exact commands/parameters, dataset name AND version, code commit.
HAPPENED The number or the outcome, plus the path to the output file.
NOW BELIEVE What I now think, what is still open, what I do next.
The EXPECTED line is the one everybody omits and the only one that generates calibration data. Without it, every result reads as though you anticipated it, and you will never discover which of your intuitions are reliable. With it, six weeks later you can count how often you were surprised and by what kind of thing.
Once a week, one paragraph at the top of the page: if I had to hand this project over on Friday, here is the state — best current result, its main limitation, the thing I would do next, and the thing I am stuck on. That paragraph is what makes a notebook survive a three-month gap, a supervisor change, or your own return to a shelved project.
Connectomics-specific and not optional: pin the dataset version in every entry. Module 25 puts it plainly — an analysis run against an unpinned segmentation cannot be reproduced later even by you. The provenance reference covers what to record.
The test of whether your notebook works. Hand a peer one week of it and ask them to tell you, in five minutes, what your current best result is and what its main limitation is. If they cannot, the notebook is recording activity rather than knowledge. This is a cheap test and almost nobody runs it.
7. When to stop reading and start doing
The rule: read until you can state the question the next artifact answers. Then build the artifact. Reading past that point mostly buys confidence, and confidence is not the constraint.
This is the same shape as the stopping rules in Unit 08: “keep going until it looks good” has no termination condition, so it terminates when you run out of energy rather than when you have enough. Give reading a stopping rule with the same properties — stated in advance, measurable, tied to what you are trying to produce:
“I will read for 90 minutes. At 90 minutes I produce the one-page brief regardless of how ready I feel, and I will label it draft.”
Ready is not an observable, which is why it can never arrive. A timer and an artifact are both observable.
Why this bites harder here than in most fields. The core skills are perceptual. You cannot close a perceptual gap by reading, any more than you can learn to hear an interval by reading about intervals. The Facilitator Guide puts the instructor version of this as: if you have 60 minutes and can either explain thoroughly or have learners make 20 scored judgements, choose the judgements. Alone, you are both parties. Choose the judgements.
Julian, specifically. The first-generation persona over-reads, and not from laziness — the opposite. Reading is private and cannot be judged; producing a wrong artifact is exposure, and someone unsure whether they belong in the room will pay a lot to avoid exposure. Two counter-moves. Label the artifact draft, which is a true label and removes most of the cost of it being wrong. Then get one external review: the Facilitator Guide’s self-study path is explicit that one external review is worth more than three self-reviews, because the failure mode of self-assessment is not laziness but blindness to what you did not know to check.
8. Calibration is a meta-learning claim, not just an annotation one
Unit 06 makes the technical argument: in production annotation, calibration is worth more than raw accuracy, because calibration lets a system allocate review effort. An annotator at 84% overall who is right on every high-confidence call produces a set a team can act on. An annotator at 90% flat with no uncertain calls produces a set in which nobody knows which 10% are wrong, so all of it must be re-checked.
That is a claim about learning as much as about annotation. Applied to yourself:
Keep the log across everything, not just the annotation lab. Three columns — item, confidence tier, correct — filled in for self-checks, predictions in your notebook, and answers you gave in journal club. Fifty rows is enough to read.
Then diagnose, because the two failure modes have opposite remedies.

Underconfidence is not modesty and this site says so twice. Module 22 flags over-conceding in Q&A as a calibration failure, not humility: abandoning a supported result under mild challenge is the same error as overclaiming, pointed the other way. If your log shows you never mark anything high, you are producing that failure systematically, and the remedy is a quota and a score, not encouragement.
A worked week
Not a schedule to copy. A demonstration of the pieces fitting together, for someone with about six hours across a week and no instructor.

The script for that last fifteen minutes
Getting a useful review is a matter of what you ask for. Module 25 has the rule: a request stating a decision, a criterion, a stage, and a deadline produces an answer; “any thoughts?” produces typo corrections, because typo corrections are the only feedback a reader can give cheaply on an unspecified request. The learning-specific version:
“I’ve attached my calibration log from the Unit 06 set — 20 calls, tiered. My high-confidence accuracy is 8 of 12 and I can’t tell whether one cue is doing the damage or whether I’m just marking high too readily. The decision I’m stuck on is which rule to add to my protocol. This is a first pass and I’d like an answer by Friday if that’s possible.”
The moves: you send data rather than a request for general advice; you name the two competing hypotheses so the reviewer’s job is to choose rather than to diagnose from scratch; you say what decision the answer feeds; and you state a stage and a deadline, which lets the reviewer calibrate how much effort is wanted. This is a five-minute answer for them and it is the single most useful five minutes in your week.
Check yourself
You have re-read a unit twice and it all feels clear. What is the cheapest test that you are wrong about that?
Close it and free-recall for three minutes (§2), then reopen and mark the gaps.
“It all feels clear” is a report about fluency, which re-reading reliably produces whether or not anything was retained. The blank-page dump is cheap, takes three minutes, and returns a marked list you can actually study.
If you want a harder test in the same three minutes, run §4’s test 2: state what changes if one input changes and why. Summaries survive test 1 and die on test 2.
Your calibration log shows 85% overall and 86% within your high-confidence calls. Is that good?
No — and specifically, it is worse than a lower overall score with informative tiers.
Your confidence carries no information. A reader of your annotations, or a supervisor reading your claims, cannot use your “high” to allocate their attention, so they must check everything. That is precisely Unit 06’s point about the 90%-flat annotator.
The fix is mechanical rather than attitudinal: before committing any high, write the sentence “what would change my mind?” If you cannot name a specific observation that would flip the call, downgrade it to medium. Expect your high-tier rate to fall sharply and its accuracy to rise, which is the whole objective.
You are three weeks into self-study and have read six units, done no labs, and feel you should read more before attempting one. Diagnose and prescribe.
Diagnosis: reading has no stopping rule, so it has expanded to fill the time, and every additional unit raises the perceived standard for a first attempt — which makes the attempt more expensive tomorrow than it is today. The feeling of not being ready strengthens with more reading, not less.
Prescription, in order. Pick the unit whose lab you can most nearly state the question for. Set a 90-minute reading cap with the artifact promised at the end regardless (§7). Produce it and label it draft. Send it to one person with a narrow decision question (§6’s script). Log which rubric row you scored lowest on and make that the next block’s target (§1).
Note the second thing going on: “I should read more first” is frequently the knowledge-gap symptom described on the belonging page, and it responds to producing something far better than it responds to preparing more.
Common errors and how to recover
Your log has no failed checks. Your checks are graded on effort, not on an observable. Rewrite the check as something a stranger could run — “answer these three questions cold, in writing” — rather than “understand the section.”
You tier your confidence after seeing the answer. This is not a small slip; it destroys the entire measurement, and it is easy to do unconsciously. Recover by writing the tier on the page next to the written answer, before the reveal, so the order is physically visible.
You keep the dated queue but answer it by re-reading the source. The queue is a retrieval instrument. Answer from memory, in writing, then check. Answering by lookup converts spaced retrieval into spaced re-reading, which is the thing §2 exists to stop.
Your notebook has no EXPECTED lines. Add the line to today’s entry and do not retro-fill old ones — a reconstructed expectation is worse than none, because you will believe it. Six weeks of honest EXPECTED lines will tell you more about your own reliability than a year of results.
You interleaved from day one and everything is a mess. You interleaved during acquisition. Block until you can do each category at all, then shuffle (§5).
You are studying alone and cannot tell whether your standard is right. This is the one thing the page cannot give you. The Facilitator Guide names it directly: what a lone learner cannot get is calibration against other people’s judgements and exposure to genuinely ambiguous curated cases. Both are reasons to join a journal club or a community proofreading effort, and doing so is a study decision rather than a social one.

- Claims about how memory works. Nothing here is offered as a research finding. The procedures are stated because they are checkable against your own log within two weeks, which is a stronger warrant for your purposes than a citation would be.
